Windows’ interface mainly allows an HTTP proxy directly; for a SOCKS proxy, you might need to use the Internet Options: open Control Panel > Internet Options > Connections > LAN Settings > Advanced. In the proxy settings dialog, find the Socks field and input 127.0.0.1 as the address and 9050 as the port. OK and Apply the changes.
After applying system proxy settings, you may need to restart Cyberduck for it to pick up the new settings (especially on Windows). On Mac, once the system proxy is set, Cyberduck will use it immediately for new connections.
